日本に一番高い山は富士山です。

*にほんにいちばんたかいやまはふじさんです。

[My correction]

日本に一番高い山は富士山です。
→日本で一番高い山は富士山です。
The highest mountain in Japan is Mt.Fuji.

Particle で can be used to specify a range.
In your sentence, で marks 日本 as the range being discussed.

e.g.
このクラスで一人(ひとり)だけフランス語(ご)が話(はな)せます。
Only one student in this class speaks French.

英語(えいご)は世界中(せかいじゅう)で勉強(べんきょう)されています。
English is studied all over the world.

彼女(かのじょ)と結婚(けっこん)できて、人生(じんせい)で一番うれしい。
I am happier than ever in my life to be married to her.
